On August 24, 2014, Aboubakar signed a four-year contract with Porto for a fee of €3 million, which equated to 30% of his economic rights. Hull City had previously expressed interest in him.

He made his debut in a 1-1 Primeira Liga draw at Vitoria S.C. on September 14, replacing Héctor Herrera in added time. Three days later, after replacing Jackson Martnez, he scored his first goal for Porto in a 6-0 home win over BATE Borisov in the UEFA Champions League group stage.

On October 25, he scored his first league goal as the Colombian’s replacement in a 5-0 victory over F.C. Arouca. He was almost entirely used as a stand-in.

Following the sale of Martnez in his second season in Portugal, Aboubakar played much more frequently. He scored twice in a 3-0 win over Vitória at the Estádio do Dragão on 15 August 2015, and again the following 10 January in a 5-0 win over city rivals Boavista FC.

He scored once in five games as the team advanced to the Taça de Portugal final, and he scored the game-winning goal in the fifth round against C.D. Feirense on December 16, 2015.

Four days later, he scored his first league goal and assisted Talisca in a 3-0 win at Vodafone Park over Antalyaspor.

He scored in each leg of a 5-2 aggregate win over Olympiakos in the UEFA Europa League last 16 in March 2017.

After returning to Portugal, Aboubakar was part of a three-pronged African attack that included Malian Moussa Marega and Algeria’s Yacine Brahimi.

On 20 August 2017, he scored his first hat-trick for the Dragons in a 3-0 home win over Moreirense FC.

On September 13, after a 3-1 home loss to Beşiktaş in the Champions League, he celebrated with his former teammates in their changing room.

He scored five goals in the group stage to help Porto advance, including two against French champions AS Monaco.

On December 10, he scored another hat-trick in a 5-0 win over Vitória F.C., restoring Porto to the top of the table.

After his contract with Porto expired, Aboubakar returned to Istanbul to meet with Beşiktaş on September 25, 2020. He signed a contract until May 31, 2021 the next day.

He was the fifth-highest goalscorer in his one season back in Istanbul, with 15 goals as his team won the league. This included two goals on November 29 in a 4-3 victory over city rival Fenerbahçe.

Aboubakar signed a three-year contract with Saudi Professional League club Al Nassr on June 8, 2021. His annual salary was set at €6 million.
